@BertR To add to explanation, it's enough to look for inconsistencies within the pinyin system itself, where the character i is most notable. Notice the difference between how it's pronounced in 'xi' and in 'ri'. Or that 'e' in 'neng' and 'e' (as in being hungry) are different vowels. This is a distinction which IPA makes.

As mentioned above, transliteration to from characters to pinyin is note the same as transcribing from speech to IPA. The latter is much more precise and the same word may get different transcriptions depending on its neighbors, since words usually are colored by context.
